It's clear she is educated and despite what she says about how bad school is (how does she know better?), which demonstrates that FEDRA is attempting to keep learning as a part of society, something even Marlene understands as she put Ellie there. And again, they might show us a nice happy classroom later in a Firefly settlement, but we have no FEDRA classroom to contrast that with. If a single person goes outside, gets infected, and comes back in, the entire settlement could die. They are forced to use extreme violence because the entire world is extremely violent and dangerous, just outside the walls. How are they at all wrong for using such force? You could argue that the people should have some representation, but to what end? Voting on what? Grow food, recover a stable population, and then slowly purge the surrounding areas of infected. That's literally all you can do.

Just about everything necessary to survive for people is like magic to them. They don't understand how many human beings or how much science goes them being able to just walk to the fridge and get an ice cream. FEDRA achieved a fucking miracle in the QZ and only audience members who've never known a day of hardship in their lives wouldn't understand it.
It's been a while but i don't even recall them being shown as that bad in the game. Sure they're heavy handed but they have the biggest working sactuaries and the fireflies and raiders are far worse. Joel is a smuggler who doesn't care about the state of the world and willingly puts the district at risk breaking in and out, so he's not positioned as some hero against the authority.
I guess the only counterpoint is we do get his brother's settlement as some more benevolent community to compare to.
