Probably the CIA will sweep it under the rug. The soldier in question will very likely not receive punishment due to not acting in genuine malice towards any clandestine activities, since they have zero knowledge of them.
It's reasonable to assume that if any intelligence service is acting in a combat zone, friendly fire is considered a very realistic possibility.
In it's event, it's better to just take the loss and move on rather then stir the pot with the military due to a casualty.

We’d shoot the guy, do a hasty search of his body collecting whatever weapons and intel he had, get his biometric data and then package all that shit up and send it to intel nerds. As soon as CIA’s biometrics came up spooks would swoop in and deal with it. Star on the wall and all that while we left his body to be reclaimed by locals.

No one got shot, but some sketchy guys in a van wearing civi's got pretty vigorously detained with no ID that were Americans and wasn't sure if they're some kind of war tourist-travelling Jihadi's. Apparently some important people came and picked them up later at the base which made my CO 'very entertained' but not to the point he was willing to elaborate much more on it.
